Let's begin:
SUROS Regime was known as ARCUS Regime and you could switch firing modes.
Red Death was supposed to be an Auto Rifle, but the dev realized that there were less Pulse Rifles so they switched things around and the perk was supposed to heal you IF you scored a precision kill.
You were able to equip any gun be it legendary or exotic way before hitting lvl 20. But in favor of end game mechanics, the devs scrapped that idea.
Sniper Rifles were supposed to be on the Heavy slot and hand cannons on special slot. But the devs felt that it didn't quite fit in for some unexplained reason. Kinda stupid this one actually.
Gjallarhorn was known as Ragnarok during its first stages of development and the perk was actually called gjallarhorn, but that changed obviously.
A perk only achieved after fully leveling up a subclass granted that final bit of attributes to max out either armor, recovery, and agility. But the devs and their shenanigans scrapped the idea.
When gear was fully leveled, you could purchase a final upgraded which increased defense and attack but locked out previous choices.
You could equip any armor type and still be able to reach the max light level, but this never made it to the final stage of development.
Khostov had an exotic variant during the final stages of development, one of it perks was known as "Ancient Ally" which granted more super energy upon a kill and you had a chance to spawn orbs of light, but due to time constraints, it was never finished and scratched from the final game.

Warlocks had a final perk which made it possible to max out the recovery attribute, same with Titans and unters, but for Titans it was armor, and for Hunters it was agility.
Crest of Alpha Lupi was going to be a reward from Alpha Lupi herself after rescuing her from the Fallen, but this along with the original story of Destiny was scrapped out.
Thorn was only obtainable via Charlemagne's Vault, but it was turned into a bounty instead. Charlemagne's Vault is a raid located on Mars, below the Dust Palace. The final boss for this raid was supposed to be Charlemagne himself, a mad Guardian gone rouge and working with the cabal.

This weapon also had a personality itself and could interact with the player and say things when shooting it and killing enemies. The Awoken started at the reef, being judged by the queen and eventually exiled form the reef. You would then fight your way out and arrive to the Last City.

The Fallen and the Cabal are actually allies. We can't see that because there isn't an area were the 2 races are together.
The Hive hasn't encountered the Cabal and the Vex yet. The fallen is the only race to have encountered all other races. Before the rework of Destiny, Guardians had AI followers to choose from. Companions to aid you in battle. The Exo stranger, Crow, and rougue Guardians were part of the roster of companions who tagged along during missions and arena battles on the reef. Kinda how the Arbiter and SGT Johnson helped you back in Halo 3, but with improved mechanics and AI of course. But unfortunately, this was scrapped and fireteams were introduced. Still prefer AI companions... they don't go AFK during a match.
There was a funny, mysterious vendor called Talkative-9. He always appeared during missions and strikes. The role of Talkative-9 was to jump into a nasty firefight along with the Guardians and start to talk to them and offer sweet deals and items for purchase. Talkative-9 could be killed by the enemy, doing so would increase his stock prices immensely the next time he appeared, so Guardians must tolerate his annoying banter and protect him from the enemy. After clearing the area, you could then interact with Talkative-9 and see his wares. They supposedly ranged from common weapons to legendary weapons and armors. And upgrade materials. His currency was motes of light, glimmer, and materials. Talkative-9 is not an exo, he is a drone like those found in the Tower.
Xur, the infamous Agent of the Nine, didn't sold exotic weapons and armor. Instead, he provided items that could increase the light level of all armors that were rare or legendary. He also sold items that upgraded weapons as well. Last but not least, Xur was the only way to fully upgrade and exotic item. He also sold materials and engrams.
Bad Juju was supposed to be a VOID weapon, Last Word was SOLAR, and Hard Light was ARC.
Patience and Time had a perk that allowed you to shoot ammo boxes and collect the ammo from any distance.
Ice Breaker was obtainable by bringing a broken sniper rifle to Banshee-44. He would then attempt to fix it, but instead he breaks it again. But he actually perfected it, hence receiving Ice Breaker.

See that big crashed ship on Earth we see today? That was supposed to be YOUR ship. After the crash, you would then have to find a new ship. Which is the same one we get when we first started Destiny.
The Curiosity Rover was supposed to be part of the Story. It was even part of the SUROS Regime requirements, for the Rover contained blueprints and information about the Golden Age and the period before the Traveler was found. You would have to assault the Cabal's exclusion zone and retrieve it. But it was scrapped from the final story.
Pocket Infinity was only obtainable after gathering different parts of Fusion Rifles scattered throughout the worlds. Kind of like collectibles. The final piece to complete Pocket Infinity was an Orb sold only by Xur and Talkative-9. Bringing the parts to Banshee would allowed him to craft Pocket Infinity.
Banshee-44 had a bigger role in the game. He was responsible for keeping you geared and taking care of your weapons as well. He was also the main source to get Exotic weapons. During the early stages of development, Banshee was able to safe keep your weapons, but this was scrapped after the rework. Also, Banshee was among the AI companions that assisted you during missions and arena battles.

A mission involved you chasing Crow throughout the solar system. You would confront him on Earth, this is when he reveals the truth about the Speaker and the Traveler, and your Guardian then joined him in order to find out more.
There was a cut scene where you first meet Shaxx and Saladin. You would arrive at the Tower and see a big commotion going at the Traveler's Walk. There you would discover the Crucible for the first time. Crucible "heroes" were the ones supposed to train you and give you a tutorial. Dredgen Yor was the Hunter's trainer, Thalor was the Titan's trainer, and Malphur was the Warlock's trainer.
New Monarchy, Dead Orbit, and Future War Cult had a lot of dialogue. There was an instance were the 3 factions almost fought each other at the Tower. That's when Shaxx steps in and convinces them to prove their might and power via the crucible instead. This is when you must chose which faction to join.
Twilight Gap was an explorable area, same with Old Chicago and Mombai Push.
Old Chicago is the are where your would have encountered Fallen as well as the 5th race.
Mombai Push is where you encountered the Cabal and the Fallen forming an alliance.

Because Osiris was exiled from the last city, the only way to encounter him was by going to Mercury. It was part of the original story.
During a mission on the Reef, you had to fight your way to the Queen's Throne room and confront Riksis. This was before unlocking Earth.
Riksis Archon Slayer was actually on the good side. He was part of the roster of AI companions who assisted you during missions and arena battles. In order to unlock him, you had to participate on a arena battle that the queen was going to use in a attempt to assassinate you. Riksis founds out and jumps into the fray with you. This is when you fought an Archon Priest. Defeating the Archon Priest triggered a cut scene showing Riksis executing the archon and giving the queen a mean look. This is when he receives the name "Archon Slayer" and you had to flee the reef with Riksis. This takes place before you are shot down and crash landed on Earth, unlocking the planet in the process.
Europa was part of the story. This is were you are supposed to hunt down the rebel Fallen that fought against the queen. But due to time constraint, Europa didn't make it to the final game.
Exo Guardians had a different view. They had a robot kind of vision and when your health is low, you would leak oil. Human vision is the one used now. Awoken was similar to Humans, but when health was low, they bleed and released the same thing Fallen do when decapitating them.
Sub machine guns were supposed to be in the game, but they never made it to the final stage of development. You could also dual wield weapons, actually, Hunters had an ability that allowed them to spawn a second golden gun, but the Devs thought this was too OP and decided to drop it from the game.
Monte Carlo, despite being in the Auto Rifle category, it is actually an Sub Machine gun. A big one if I do say so myself.
The bayonet on Red Death had it's own melee animation. But due to a glitch, it was never used.
Before the rework of Destiny, when another Guardian joined your fire team, you could see their spaceship and watch them being dropped from it. The same way it was shown during E3.
There was a mode in which you fought for a territory. In this mode, you fought against specific enemy races depending on te Planet. Example: In Earth you fought both Fallen and the Hive, on Mars you fought the Cabal and the Vex. On the reef you fought the Fallen and the Queen's emissaries.
Faction Wars was a open world competitive mode where you secured artifacts for your faction. You fought against the enemy races located on that planet and Guardians from the opposing faction.

Remember the wounded Dreg you had to escort? You could encounter this Dreg before the mission. Doing so prevented him from being executed by the Queen during the mission and he would join you during battles. Though the chances of him dying during combat were very high.
Although there isn't a spaceship battle mission. There was actually a cut scene about this.
In one mission on Earth, you had to establish contact with Rasputin. This mission started the last chapter of the story.
Rasputin was supposed to be an AI like Cortana from Halo.

Toland was the only way to obtain Bad Juju. It consisted of you tracking him down and collecting all of his Journals. If you encountered him before collecting all of the journal fragments, he would instead give you the task to collect them. But if you had them all prior to meeting Toland, he would then give you Bad Juju instead. Toland could be found on the Moon.

Dredgen Yor was the Hunter's trainer, Thalor was the Titan's trainer, and Malphur was the Warlock's trainer.
New Monarchy, Dead Orbit, and Future War Cult had a lot of dialogue. There was an instance were the 3 factions almost fought each other at the Tower. That's when Shaxx steps in and convinces them to prove their might and power via the crucible instead. This is when you must chose which faction to join.
Twilight Gap was an explorable area, same with Old Chicago and Mombai Push.
Old Chicago is the are where your would have encountered Fallen as well as the 5th race.
Mombai Push is where you encountered the Cabal and the Fallen forming an alliance.
Warlocks had an ability that acted like a flamethrower. This was scrapped due to the Devs re-envisioning the Warlock subclass.
Titans were the ones supposed to be with Solar element, and Hunters with Void. Warlock stayed the same as it is now.
The stranger's rifle didn't existed during the early stages of development. It was implemented after the rework of Destiny.
Fate of All Fools was supposed to be a gift from the Exo Stranger, but it was changed to trials of Osiris.
Monte Carlo, although it is a PS exclusive, it was supposed to be a sub machine gun.
There was a third exotic shotgun called "Camper's Might" this shotgun had a charging time and acted like a rail gun. But it was dropped from development.
During the Trials of Osiris, you would have to fight against the crucible champions and Osiris himself.
Because Osiris was exiled from the last city, the only way to encounter him was by going to Mercury. It was part of the original story.
During a mission on the Reef, you had to fight your way to the Queen's Throne room and confront Riksis. This was before unlocking Earth.
Riksis Archon Slayer was actually on the good side. He was part of the roster of AI companions who assisted you during missions and arena battles. In order to unlock him, you had to participate on a arena battle that the queen was going to use in a attempt to assassinate you. Riksis founds out and jumps into the fray with you. This is when you fought an Archon Priest. Defeating the Archon Priest triggered a cut scene showing Riksis executing the archon and giving the queen a mean look. This is when he receives the name "Archon Slayer" and you had to flee the reef with Riksis. This takes place before you are shot down and crash landed on Earth, unlocking the planet in the process.
Europa was part of the story. This is were you are supposed to hunt down the rebel Fallen that fought against the queen. But due to time constraint, Europa didn't make it to the final game.
Exo Guardians had a different view. They had a robot kind of vision and when your health is low, you would leak oil. Human vision is the one used now. Awoken was similar to Humans, but when health was low, they bleed and released the same thing Fallen do when decapitating them.
Sub machine guns were supposed to be in the game, but they never made it to the final stage of development. You could also dual wield weapons, actually, Hunters had an ability that allowed them to spawn a second golden gun, but the Devs thought this was too OP and decided to drop it from the game.
Monte Carlo, despite being in the Auto Rifle category, it is actually an Sub Machine gun. A big one if I do say so myself.
The bayonet on Red Death had it's own melee animation. But due to a glitch, it was never used.
Before the rework of Destiny, when another Guardian joined your fire team, you could see their spaceship and watch them being dropped from it. The same way it was shown during E3.
There was a mode in which you fought for a territory. In this mode, you fought against specific enemy races depending on te Planet. Example: In Earth you fought both Fallen and the Hive, on Mars you fought the Cabal and the Vex. On the reef you fought the Fallen and the Queen's emissaries.
Faction Wars was a open world competitive mode where you secured artifacts for your faction. You fought against the enemy races located on that planet and Guardians from the opposing faction.
The story of destiny was supposed to be books and chapters. one of the chapters required you to gain favor with the queen.
The Raids had matchmaking at some point.
The strike were you fight Valus Ta'aurc was actually part of the mission where you had to recover the Curiosity Rover.
The Nexus strike was actually part of the story.
Talkative-9 was supposed to have a funny argument with Xur. Talkative-9 would make fun of Xur's appearance, while Xur made fun of Talkative-9's special offers and weak item sales.
There was a mission were you had to rescue Xur. He would be a temporary AI companion. One of his abilities was to summon a veil of darkness, passing through the veil buffed your Guardian's attributes and gave him a sinister appearance for the duration of the buff.
The Agents of the Nine were part of the story, you had to visit them and deliver a special item to them. This is were you first met Xur.
Guardians had different dancing animations.
If you were in orbit, you could get an alert notification. Sometimes it was about an AI companion needing help or the Speaker summoning all Guardians to defend the city from an attack. This never made it to the last stage of development.
It was possible for an AI companion not part of the story line to die in combat and remain dead for the remainder of the game. This was mainly the other rouge Guardians. Riksis was the only AI companion to be part of the story line and be killed.
Remember the wounded Dreg you had to escort? You could encounter this Dreg before the mission. Doing so prevented him from being executed by the Queen during the mission and he would join you during battles. Though the chances of him dying during combat were very high.
Although there isn't a spaceship battle mission. There was actually a cut scene about this.
In one mission on Earth, you had to establish contact with Rasputin. This mission started the last chapter of the story.
Rasputin was supposed to be an AI like Cortana from Halo.
Warlocks had a helmet resembling the Mark V spartan helmet. This was removed due to copyright.
Throughout the game, there supposed to be collectibles.
Toland was the only way to obtain Bad Juju. It consisted of you tracking him down and collecting all of his Journals. If you encountered him before collecting all of the journal fragments, he would instead give you the task to collect them. But if you had them all prior to meeting Toland, he would then give you Bad Juju instead. Toland could be found on the Moon.
Red Death was only obtainable by finding it. In order to do so, you had to travel to Devil's Lair and fight Sepiks Prime, there you would encounter the corpse of a Guardian, presumably the owner and the one responsible for modifying it.
Plan C was a gift from an unknown Guardian. Proving yourself in the Arena would then allow you to claim the weapon from the Guardian.
The Vex are actually terraformers. There is an inner sanctuary located on Mars. You know that big drill you see when going through that tunnel during Valus Ta'aurc's strike? Well, originally, that was the only way to access the inner sanctuary... The Black Garden.
At some point in the original story, the Queen declares war on the Last City, blaming your Guardian and holding you responsible for it. This is the period in the story were you couldn't access the Tower and had to seek refuge we Crow and his rogue Guardians.
Ghost was supposed to had a laser beam attack, he would sometimes be summoned as a companion, shocking and stunning enemies that were close to you.
MIDA Multi-tool was only obtainable by bringing the blueprints to SUROS. Kind of the same way you could obtain SUROS Regime.
If you chose Future War Cult as your faction, you would get a buff to your weapons. Choosing New Monarchy gave a boost to your armor. and Dead Orbit gave a boost to your Guardian attributes.
